I picked these panels up at carlisle last year. Overall a nice fit, however Im not sure what to do at the wheel well as there is a good 2 inches of metal and I think it should perhaps roll over the outer wheel well metal. The outer wheel well(which can't be seen) is a new piece from amd, so its support edges are good.

If I understand correctly you are asking what to do with the wheel lip on the quarter that is wider than the lip of the wheel well?  Companies leave some extra metal there, you simply trim it flush with the wheel well lip and weld them together.  No rolling needed.

Ok still havent finished this, As I cant see the wheel well behind that lip. I used a spacer to find it at 2 inch intervals and then drew a line on the fender lip for the cut. Problem seems to be that its very uneven. Do I want to choose a width and stick with that all the way around or go with the wavy line I've measured?

Always go with a uniform width.  Since I can't get to my car I can't measure for you but I'm sure someone else with original quarters can check.

If not then use the same width as the front fender lip which it probably is.

It will be uneven where the quarter was spot welded to the outer wheel house. All you need to do is run a piece of masking tape around the wheel arch and cut on the inside edge. One even trim line. then, if any sticks out from behind from the outer wheel house, simply trim that to fit as well to where the entire seam is even.

It should only be about an inch to 1-1/4" or so wide. If you plan on installing wheel opening trim, it's even easier. Install/test fit the trim, trace around the edge, remove trim, place masking tape about 1/8" or so next to the line leaving a gap, cut to fit.
Or, just run it about 1-1/4" around and trim.
