So just starting to plan out the bottom end for my 440. I was at my local machine shop and he gave me a starting point of $3000 for a basic stock rebuild. Said if I wanted to substitute parts for other performance parts prices difference would be worked out and added or subtracted from that .

So plans are a fairly basic rebuild. I am going to keep the stock 906 heads , with some minor port work/ gasket matching. I want stay close to 10:1 compression. My question is what exactly is involved in recondition the stock rods , I read a few post but them simply mention it don't really explain the process.

If I can keep the stock rods and use the money towards other parts is my thinking here .
I guess another question would be what is a nice piston to go with a stock rod/ head combo ??

If sounds like you are going to go with a mild build, in which case reconditioned rods are a great choice. There is tons of info on the web about the process. Just upgrade the bolt hardware and you'll be good to go.

to recondition rods is also referred to as being closed and honed. what happens is that the cap is removed and the mating parts ie. the cap and rod is ground down and rebolted with new bolts. Now they are slightly undersize and are machined to be perfectly round again

There is a guy on Moparts selling rebuilt LY rods with APR bolts for $100 shipped.
