My 73 charger needs replacements on both sides from the wheel well down. If I choose not to replace the whole quarter up to the roof weld can I get a away with one of these aftermarket skins? It appears that is the only thing available for 3rd gens.

Many people use qtr skins for patch panels. Not too sure on a 3rd Gen. but you can section into any body line..  :Twocents:

So if I got good body metal till bout half way from crown belt molding to the floor where would one make a patch panel doing a cut halfway up the panel? I.E save about 50% of original quarter.

can cut & weld the patch panel in anywhere in theory  , normally use as little as needed to replace the rotted metal  , but !! as an example say  you had a rust hole in the lower rear quarter just behind the wheel say 5 inch hole  ,  you  would cut the whole lower quarter off & replace that section  , :Twocents:

I would try to come down about 2" from the belt and stitch weld in from there, giving you a flatter area to work in.

Is there some way to flange the weld line so I can flatten the panel in that area?

Yep thats exactly what I meant. So I should be able to make a channel for the welds that can be then ground and filled to be flat with the surrounding surface metal.
Ok one more question.
Are there certain stamps (brands) of skins to avoid or to find?

Patronus

Thats what the holes are for. Called "plug welding" ... Trace the skins, flange the body, then punch holes every 2" and weld then up. Grind smooth, CLEAN, then lead. File, file, file... metal prep, prime, and shine...
