Vinyl roof staples?

Hey guys,

My 2nd gen has the staples for the vinyl roof still in the window channel. This is probably a dumb question but would you leave them in or take them out prior to paint. I was thinking of just removing them as they will provide absolutely no benefit once the new vinyl goes on and may even get in the way. Only thing is it will leave a larger hole if removed?

Mine are still in and figured I'd just leave them in.  I don't know if they "should" come out or not though.
