Bought this engine, and have been going through it to get it running. So far all of the three main bearings and the one rod bearing have come back at .0010 clearance (desired is .0005 to .0015) with the plastigauge.

What I noticed tonight though was that all the rod and rod caps are marked on one edge, and they all look correct except that #1 is swapped with #3. Is that a problem?

Depends if they were Resized/Machined that way.

The same cap must be "where it was" when the resizing was done on the rods.

The only way to tell now I suspect, will be to have the #1 & #3 Rods checked for straight and Round at a Machine Shop, removed from the Engine of course.
