Trunk floor factory holes

Is the inside of a trunk a body issue, or interior?  Oh well... here goes.  My 73se has many round holes in the bottom of the trunk.  They look like the type of holes that a grommet should fit in.  When I pulled the horrid carpet out of mine, some of these holes were filled with a rubbery decomposing goop, some were just open, and somebody had filled a couple of them with paper towels!  How did these exist straight out of the factory?

The drain holes are factory and should be plugged with a rubber plug (typically 1" or 1-3/4"). There also a bunch on the floor pan under the inside carpet and rear seat.
