I'm about to dismantle a donor tail light panel that still has part of the quarters and valance attached. How it should be reinstalled will dictate how I take it apart.

My question is, when welding it on, do you weld it from inside the trunk, or plug weld from the outside of the car?

On a 2nd gen, the tail light panel welds on from the outside of the car, at the end of the quarters.  The welds are covered up by the extension.
