Is the holes on the lower part of the trans case anything to be consurned about?

That's where the cover panel goes (inspection panel), without it the life of your trans front seal and possible engine rear main seal is shortened.
If it ain't broke, fix it 'till it is.

No there is 2 little holes at the front of the trans that had broken away and not sure if it would effect the trans.

Like GreenMachine said, they are only for the dust cover. There are two more small holes outboard of the broken ones and they are also for the dust cover.

Nope, there were a couple of small bosses where those holes are and they were tapped like the pair to either side of those just as said.
