roof rail weather seal problems

i am trying to fit new roof rail weatheseals to my 68 charger but when in place the power rear windows won`t come all the way up to the door window as the seal seems too thick, but i cant see why, has anyone else experienced this problem? ant fitting tips, pics would be great
