70 Charger vinyl top and windshield molding problems

I had a Legendary vinyl top put on my car.1st thing I noticed is the seams are a lot thicker than the original.I later had the front glass installed and now the top windshield molding doesn't fit correctly due to the thickness of the seams on the vinyl top.
Has anyone else run into this problem and if so,what is the fix?I've thought about trying to shave down the seam thickness in the molding channel,but don't want to ruin the top by doing that.Any one have any ideas.Thanks.

I had to trim the back side of the seam, carefully, to fit the moulding. We were taught to do this when we were in autobody school 40 years ago,.
