I have a 1969 Dodge Charger with a 440, I'm about to swap the stock intake for a Holley street dominator and 750 Street Demon carburetor. Has anybody ran this setup before? What size spacers and what air cleaner setup will work and clear while fitting under the stock hood?

I too run the Holley SD intake manifold.  But with a Carter Thermoquad.  Thermoquad requires a 1/4" thick base gasket to insulate heat and to provide room for the huge secondary throttle blades (otherwise the blades will hit the Holley SD intk).  Since you are running a square bore carb, you won't need this.  But the carb you have may require clearance-ing of the intake around the choke well area (if I remember correctly).  Install your carb and check that the blades open; check choke operation, etc...
I run the stock unsilenced air cleaner but have to use (i believe) a 2.75" tall air filter.  Any taller and the top will hit the hood on my car.
Be sure the throttle cable works (idle to wot - engine off) and the throttle pressure linkage for the auto trans is hooked up and adjusted.

On my 69 Charger 440 I have run the Holley SD intake with 750 Holley carb with a one inch carb spacer with a 14x3 drop base air cleaner with no problems, I know I couldn't go any taller than that on the air cleaner.
