on my 68 with a vinyl top, where the quarter window belt molding meets the drip rail molding, the rounded 45 degree angle molding is visible from the back side.  You can see the backside of the molding from the outside - apparently this is by design, but am not sure.  It appears that rain would go down the drip rail and drain off the body, but also be able to find its way into the inside of the fender very easily if this area is not sealed.  I am wondering what the factory did, or what people are doing now to seal this area?

What the factory did? simple : nothing.

In general, this is less noticable on cars with a vinyl top. But the gap is there.
I'm not there yet on my restoration, but I need to figure out something there because i dont want to leave a gap there also.
Maybe some transparent silicone in the corner to seal the gap, then carefully clean the rear of the molding so it looks clean?

Also curious what others have done to cure this slight design flaw......

NOS is nice, turbo's are neat, but when it comes to Mopars, there's no need to cheat...

I thought about pumping some non hardening sealer /claking  , windshield sealer or something along them lines in there , but decided against it , thinking its going to be messy if I decide to take it off for some reason , (  quite often  changing or doing stuff different  on the charger )   :shruggy:

if my car went out in the rain or I  washed it   :o  , might well of done it  :yesnod:

If your referring to the openings at the back end of the quarter window where the drip rail
ends, LEAVE THEM OPEN.

It is a drain for the drip rail etc and does allow water to drain down inside the body.
If you look under the car just below that opening where the body panel meets the
floor panel you will see two drain holes that angle toward the back of the car.

If this isn't what you're talking about................nevermind.  :shruggy:
